I'm letting y'all choose 2 answers because I think there are so many good ones.
My first choice would be Bristlefrost & Ashfur because they're so clearly foils to each other. (Even though I hate that Ashfur is a villain because he's Brindleface's baby and I have such a soft spot for her)
Ashfur get's rejected, ignores Squirrelflight at first, then slowly looses it causing him to try to kill her children until he finds out they aren't her biological children, then get's killed by her adopted daughter, then possesses her mate's body years later and antagonizes her, everyone related to her, and even those who aren't related to her for some reason and is finally dealt with by the granddaughter of the apprentice he tried to kill for being Sqirrelflight's son.
Bristlefrost get's rejected, ignores Stemleaf at first and minorly antagonizes him and his GF by supporting the imposter but recognizes she's being a bit of a shitty person, and then decides he isn't worth loosing her mind over and start's dating someone who actually likes her, grows to love Rootspring more than she could have ever loved Stemleaf, is a supportive friend to Stemleaf's mate after he dies, and dies the most heroic death in the series and her ex-crush's mate names one of his children in her memory.
I also really liked Gray Wing and Clear Sky, Crookedstar and Mapleshade, Cookedstar and Rainflower, & Feathertail and Leopardstar. I thought all those relationships were interesting to read about and Clear Sky, Rainflower, & Leopardstar were the reasons I decided to include all antagonists in the thread and not just villains.
I also contemplated to put Mapleshade and Appledusk/Frecklewish/Ravenwing/Oakstar & Onestar and Darktail but Mapleshade is so clearly in the wrong for the murders (even though I hate Appledusk with every bone in my body) and Onestar is more of the villain in Darktail's story than Darktail is in his.

There are just so many good options on this list for me to choose from. But my first vote still went to the OG rivals Firestar vs. Tigerstar while Yellowfang vs. Brokenstar got my second vote due to how tragic the concept of their mother/son dynamic is.
I also think the protagonist/antagonist dynamic between Bramblestar vs. Hawkfrost, Mothwing vs. Hawkfrost, Ivypool vs. Hawkfrost, Crookedstar vs. Mapleshade, Feathertail vs. Leopardstar, Hawkwing vs. Darktail, Bristlefrost vs. Ashfur, Shadowsight vs. Ashfur and Gray Wing vs. Clear Sky were all really interesting to read about.
Others whom I think had potential but which could have been explored more, were Bramblestar vs. Tigerstar (although moreso their father/son dynamic as well) and Thunder vs. Clear Sky (for that same dynamic too).
What about Hollyleaf vs. Sol, Lionblaze vs. Sol, Lionblaze vs. Breezepelt or Jayfeather vs. Breezepelt though? Since those also count as protagonist/antagonist dynamics from PoT/OotS, right?

Gray vs Clear was the first thing I thought of, so that's what I picked. I lived for their strife in DOTC. Had so much fun reading about them.
Second pick was Shadowsight and Ashfur. That one was really creepy and honestly heartbreaking at times to read about, but really compelling.
For one that's not on here: Firestar vs Scourge. It's true that they don't have many scenes together, but the scenes they do have are iconic and I just LOVE all the parallels between them.

I am a fan of Violetshine and Darktails whole thing but I feel like it should have gotten more attention and went on a big longer so Iโm voting Shadowsight and Ashfur tor this one

It's actually rather hard to pick one! Bristlefrost and Ashfur because as pointed out, I think they're written to be foils to one another. I also liked Shadowsight and Ashfur because of just how creepily yet interesting their relationship is written. I also liked Bluestar and Thistleclaw and Leopardstar and Tigerstar. Firestar and Tigerstar is such a classic as well.

Crookedstar & Mapleshade were good, and so we're Shadowsight & Ashfur (from what I've seen) but I still think that Yellowfang and Brokenstar were the best. Their story was so tragic, but this could be bias as I'm almost done reading Yellowfang's Secret. Yellowfang is my favourite mother in the series and her relationship with Brokenstar was perfect. I smiled when Brokenkit said "Yellowfang's my friend now!" it made me so sad too, though. Poor George is my favourite warrior cats map  ) |
