Why does everyone hate him?
About abandoning Thunder, he was sad. His mate just died and you expect him to be able to think properly? The second time, maybe he should of listened to what he was saying. But he was too proud. He tried to be a good father, but maybe Thunder was better off with Gray Wing.
He did start the first battle and kill many cats, but he regretted it. He knew his mistakes and tried to make up for it. And for starting the borders and not being able to go on territory, that isn't a good reason. It ends up being in the code, anyway, and borders were a good idea.
With his relationship with Gray Wing, he did kill Fox, one of Clear Sky's cats when he was doing what he was told to do, guard the camp. Gray Wing seems like the one who did the bad here.
He wasn't exactly a good leader, but he tried. He tried very hard, and he's one of the few cats with an actual personality. If he didn't have anything wrong with him, he would be a Gary Stu.
(but y'know ive only read up to the blazing star recently so theres probably something there?? idk but feel free to spoil me for dotc i dont really care)

Being sad is no excuse. Just like how he used Fluttering Bird's death as an excuse to be a jerk moons later. Being sad shouldn't cloud your judgement THAT much, especially since he should have cared about his kit. he didn't though. and he only wanted thunder back when he saw how well Gray Wing raised him. oh, thunder is useful now? i want him back all of a sudden. sure *sarcasm*
anyone can regret a bad action, but he still did it with a clear mind? and when star flower got kidnapped, he begged for help and YOU SEE how the others treat him? "we dont want to help or we cant help." boom. sweet revenge and a taste of his own medicine. clear sky needed help but because he's a little jerk who's also a coward, no one wanted to help him because of all the things he's done with a clear conscious. and not to mention he has anger issues since he went into a rage and killed rainswept flower (an action i am never going to forgive for because i already hate clear sky with all the passions of a million suns). he didnt try that hard to be a good leader. he didnt keep wounded or sick cats because they are useless. he was too hostile and battle hungry. he killed under the excuse of "rage." he was a selfish jerk for the excuse of fluttering bird, but when he had a prisoner from gray wing's camp he let THEM starve instead (starving was what he wanted to avoid, but oh you're from the other camp, you can starve instead!?!?). he's a hypocrite, a manipulator, a jerk, and a coward.

I can never seem to come to a conclusion about how I feel about Clear Sky; my opinion on him changes very frequently. However, when I like him, I like him because he is an interesting, morally gray anti-hero/anti-villain. Just because he has a sob story, it doesn't mean his actions are justified. Maybe they're explained, but justified, or even excused? Hell no.
Clear Sky blamed Gray Wing for killing Fox. While Gray Wing is fully responsible for this (although it was accidental on his part), it's EXTREMELY hypocritical for Clear Sky to accuse his brother of cold murder. Remember, he ordered Fox to attack Gray Wing, and has a lot of blood on his conscience, to say the least.
Also know that Gray Wing went through the same losses that he did, and came out of it wiser and stronger. He was initially (and understandably) upset about Fluttering Bird and Bright Stream's deaths, but was he driven to cruel totalitarian dictatorship? NO!
As for his treatment of Thunder... yeah. Not much needs to be said about that, but I'll go ahead and explain anyway; he turned down a helpless child in need of love and care. His own son. So what if he was grieving Storm? That excuses nothing. I repeat, nothing. If anything, he owes her son a happy and love-filled life. And yet, he denies Thunder that basic right. He only shows interest in Thunder once he sees his son in action. He tries to form a relationship via manipulation and neglects him emotionally. When that doesn't work, he opts to throw his own son at a fox. Good parenting? i think not.
He acts irrational and bloodthirsty to the point of starting The First Battle. He needlessly killed Rainswept Flower and nearly killed Gray Wing. At this point, he realizes he screwed up. And good riddance! It took him long enough. This doesn't excuse any of his actions, but instead he becomes more conflicted.
It's not a matter of whether he's good or evil. To address your argument about flaws, a heroic character can (and should) have flaws. Gray Wing had flaws, and yet he remained an almost morally pure character. I digress; it's not a matter of black and white when it comes to morality and flaws. There's a gray area—a massive gray area. That is where Clear Sky falls; he may have excuses and he may believe that he's genuinely doing the right thing, but that doesn't change what he is; hypocritical, angsty, abusive, and manipulative.

He had no excuse abandoning his own kit.
He's also an over-suffocating buffoon when it comes to his mates.
He caused the first great battle and almost even killed his own kin.
He's a horrible leader, and let cats like One Eye into his group.
Then ironically shacks up with his daughter, despite being one of the cats strongly against her when she was with Thunder. It's just Rowan x Tawny all over again.
Also his stupidity caused Micah, his first medicine cat, his life.
Honestly I'm neutral on Clear Sky, for my own personal reasons, but I don't blame people for out right hating him. He more than deserves it.
