All of these quarantines have been making me think of all the various diseases in Warriors and made me think about how Gatherings would be a big risk factor for the spread of disease. Has there ever been a point in the series where some Clan had had green cough or something like that and a gathering has made it spread to the other Clans? Or when a gathering has bee cancelledd for "social distancing"?

There was never any cancelled Gatherings that I can recall, but cats with greencough were basically quarantined in the abandoned twoleg nest in POT, the time that Millie was sick and Firestar lost a life.

No canceled gatherings that we know of in Clan history, since I don't believe there was ever an epidemic that affected all four Clans at once. I do, however, remember during the yellowcough plague in Thunder and Shadow, Crowfrost ordered that the sick cats stay in the warriors' den, and all the healthy cats needed to move in with the elders. As well as when Firestar ordered cats infected with greencough back in Long Shadows to be moved to the abandoned twoleg nest. If those count as quarantines at all.

Humans keep sick pets away from other animals in the house, after all. Maybe he heard something about that from one of the other kittypets in the neighborhood before he joined ThunderClan?

Not during 'Clan' times, technically, but I remember in Dawn of the Clans when they had that random plague in Blazing Star, Clear Sky was totally gonna let the sick cats die outside his camp, LOL. Forced quarantine. But not in Gray Wing's camp, I remember they just told everyone they couldn't touch the infected cats, and 'social distancing' in this way was encouraged.

It is kind of odd that Gatherings have apparently never been a problem in terms of disease in the whole history of the Clans.

I wonder if it's the fact that for every sick cat there's always a healthy 3 more or so is the factor. Sick cats don't seem to get too much in the way of general clan life if there's enough healthy clanmates to take ones place. The sick cats stay home while the healthy ones go to these gatherings, thus no sickness to spread and thus things can go as usual other than the fact there's some back home laying in their nests recovering. (Which is usually iirc kept to the clan themselves as to not seem weakened to others). I don't believe Long Shadow's pandemic was around a gatherings' time, so TC had time to recover without having to miss anything. Nor has there been a canceled gathering. Don't they go on without the missing clans if they don't make it in time anyways? They always complain about wasting moonlight so they're clearly very punctual and strict and serious about going through with these things.
And frankly, unlike some humans I've seen, they aren't stupid to go in sick and risk infecting everyone more, and I don't believe anyone's been forced to go either, so the chance of a sick cat infecting someone a a gathering is even less-so.

As far as sick cats not going to Gatherings therefore other Clans remain safe, I think this is the case in-universe. I doubt the Erins care to put enough medical research into their stories to know that it's entirely possible for a person to be completely asymptomatic and spread the illness anyway. Plus, adding this factor into the universe would pretty much guarantee that everyone gets greencough. Disease spreads wicked fast through small communities, like the Clans are.
