Why did Owl Eyes become the next ThunderClan leader, after Thunderstar?
You would say "because he was the deputy" and then I would say "but up until late in clan history, deputies were only second-in-command, it was the leader's son or daughter that proceeded the leader." So why didn't Thunderstar's kits succeed him?

Don't forget that Owlstar was also adopted by Gray Wing, so that would technically make him and Thunderstar brother through adoption. The same goes for Thunderstar and Lightning Tail, as they were nursed together by Hawk Swoop.

It was also sometimes siblings that succeeded the leader at the time as well. Thunderstar and Owlstar have the same foster father.

The sense I got of it was more of the leader choosing their heir. It wasn't necessarily set in stone that it had to be a kit or grandkit.
But remember that this is very early on and this tradition was a hard and fast rule like the warrior code was. It more than likely developed slowly over time. This would mean that not every leader would follow this rule, especially not in the beginning. Plus if it helps, Owl Eyes was basically like a brother to Thunder anyways.
